Villa de Branciforte later merged with the Mission Santa Cruz community across the river. By the 's Mexico had assumed control of the area and within the next twenty years, Americans began to arrive in great numbers. California became a state in and Santa Cruz County was created as one of the twenty-seven original counties. By the turn of the century logging, lime processing, agriculture, and commercial fishing industries prospered in the area.

Due to its mild climate and scenic beauty Santa Cruz also became a prominent resort community. Santa Cruz was incorporated in as a town under the laws of the State of California and received its first charter as a city in In , a grander church was built on higher ground. This is where Holy Cross Church sits today. Fast forward a little over years, and the Mission as it is today has two main attractions: a replica building with a chapel, courtyard, and gift shop; and a piece of a building that is the only remaining part of the original Mission still standing.

The replica building is a great place to start. This pueblo was named Branciforte after the Viceroy at that time. To the padres' dismay most of the people that settled the town of Branciforte were convicted criminals. Branciforte soon became a center for smuggling and drinking. Many of the Ohlone Indians from the mission visited this town to learn more about the vices of the colonists.
